Multiple domain aliases
I registered a domain name a while ago to get started and set it up as primary name in Dreamhost.

As time passed I registered other domains and just made them aliases to the original.

Well its time for site redesign and I was curious about how search engines interact with the domain names and aliases. I would like to use one of the aliases as the primary reference in the new webpage. In regards to SEO, should i go into dreamhost panel and make this one the primary or does it even matter?

In regards to seo what you are penalized for is "duplicate content" at 2 or more domains. How you avoid the issue if you have multiple domains is to use 301 redirects which means "permanently relocated". This means you have one domain that is hosting the content, and any other domains you desire to 301 redirect to that content is fine.
