I've done the same thing with my website...it is old and has tons of content...

Instead of doing a giant list of 301 redirects via .htaccess, I just deleted the content on the old page and replaced it with with a redirect (works only with php pages:

Header"Location: http://www.yoursite.com/new-location.php" );
die();
?>

Google understood this sort of redirect just fine, and I kept my rankings for those pages. I don't have to worry about re-moving the old files, there is no dup content.
