FWIW, apparently Zen Cart ads it's own, too- but further looking shows that first every file is denied and the files of specific type are allowed. I had a similar problem but it turned out that in the allowed portion, the ftype extensions I was dealing with were just not listed there. So I added them and alls' good now. That said, the deny line is okay, as long as it's followed by a specific allow rule too.

Order Allow,Deny
Deny from all
</FilesMatch>

# but now allow just *certain* necessary files:
